In practice they needed an organ nearby because the choir, which they do not know how to instruct adequately, is declining

Bha! I'm not an organist, but to me it really seems like a stretch! Anyway, for goodness sake, it might even be beautiful given the level that new technologies are reaching. I like to think of it as a "different" instrument with its own beauties and characteristics and not as a substitute, even if here the intention is precisely to replace the pipe organ.

It seems to me that I have understood that this digital organ is not intended to replace the pipe organ, which remains valid for liturgical services within the basilica but does not adapt well to microphone placement (loss of frequencies and other issues).

The new digital one must compensate for these technical deficiencies when recording for media or when it must be used amplified during ceremonies in St. Peter's Square.

In practice, they intend to use the new one for all needs related to changing times and the old one for more traditional ceremonies.

... in all cases I read at least one problem to be solved. The "difficult" part is understanding where the prevailing force in the field lies that led to choosing this solution.

Indeed. The problem will certainly be present, but anyway there are various requests from the bodies responsible for microphoning, recording, worldwide broadcasting, etc... undoubtedly much less work for all of them. The matter will surely be a bit forced and guided... for the sake of money and simplification of the broadcasting phases. Nowadays, money guides many of the choices that museums, churches, institutions, etc., go to make.

The only luck is that there is a clear division between the two things (analog and digital) as aspects placed side by side, rather than one organ replacing the pipe organ in favor of the digital one.
