finale 2014 only exports .aiff files at (approximately) double the normal speed. I tried to look at the file in detail with Audacity and where there are the jumps, there is simply no music. Finale doesn't eat it, there is simply a micro-delay in the middle; in fact, by removing the empty portion and listening again, everything is there.

Here is a glimmer of hope.
So, I use Finale, but I load the libraries with Kontakt 5, so from the score management you access the Kontakt interface and load the instruments there, one for each MIDI channel; therefore, if you have 2 flutes, 2 identical instruments will be loaded into MIDI channels 1 and 2.
In Finale, there are 8 slots available where you can load VSTs... where you choose what to use: Aria Player, Softsynth, or Kontakt.
Usually, for convenience, I use one row for each class of instruments—so woodwinds, brass, strings, and percussion—meaning 4 slots, but I don't use all 16 channels.
If what you are saying is true, then maybe I am overdoing it, in the sense that I should use all 16 available MIDI channels for each VST, and only change when I need to use a different VST... for example, East West Gold doesn't have saxophones, so I have to use the Garritan ones (sigh!) and therefore I have to bring in Aria Player as well.
